I've got two questions for the list that hopefully will jar a few 
memories and get your problems solved. I use system 6.0.8 on two SE's but 
can't say I've had much trouble getting it to work. Pure luck I guess.

Anyhow, what's the largest hard drive you can use with system 6? If it's 
smaller than 1.6G, perhaps that would cause it not to boot from it. If 
the bootable floppy was system 7 or greater, ISTR the maximum partition 
was 2G. Maybe that's why it shows up when booted from a floppy. (I know 
that's pretty weak)

This idea's even weaker. Does the system folder for system 6 have to be 
"Blessed"? I've been using System Picker for this task for a while now 
and don't recall how to do it manually, or if it's even necessary if 
there is only one system on a disk.

A third idea is that if the Plus and the HD were turned on at the same 
time (such as turning on a switch on a power strip that feeds both of 
them) that perhaps the drive wasn't up to speed by the time the Plus was 
ready for it. When Ian turned the Plus off and back on, the drive was up 
to speed, and therefore mounted. 

I know three very lame ideas, but perhaps it will give someone else an 
idea as to what's wrong, and they'll come to the rescue.
