No, you can't run System 6 or even System 5. Your maximum OS is System 4.1 Finder 5.5, but System 3.2 Finder 5.3 is probably the best choice, IMHO.

I haven't had any trouble making 400K disks using an SE with Disk Copy 4.2. There is a problem with making System 1.0 Finder 1.0 disks, but System 1.1 Finder 1.1g and above are no problem. Here is something I wrote for the Mothership on this topic:

Working with older disk images on newer computers
You can format 800K (2DD: double-sided, double-density) disks as 400K (1DD: single-sided, double-density) disks with no problems.
You must use Double Density (DD) media. You should not use High Density (HD) media. HD disks are not stable when formatted as DD. Don't risk it! You can buy new Sony disks at CompUSA.com (search for "double density").
For System 6.0.x, you can use Disk Copy 4.2 to work with 400K/800K disk images. This is ideal, since System 6 can read and write 400K disks, which use the Macintosh File System (MFS) format. 800K disks use a different format: the Hierarchical File System (HFS). System 6 is fluent in both formats.
For System 7.0.1 to System 7.5.5, you can use Disk Copy 4.2 or 6.3.3 to work with 400K/800K disk images. This is not ideal, since System 7 does not read/write the MFS format properly. Nonetheless, you can use Disk Copy to make 400K disk images and make 400K disks from disk images.
Disk Copy 6.3.3 can open 400K disk images in System 7, but it still does not read the MFS format properly.
Mac OS 8 and higher cannot handle 400K (MFS) disks or disk images.

I have a Macintosh ("128K") and I have been having some serious problems
making boot disks for it.
I have used Macs for quite a few years and have worked extensively with
System 7 and know my way around Disk Copy and etc but these 400K boot
disks just aren't working. I use a Mac SE with Disk Copy 4.2 to write a
"Disk Tools" image file (or something similar) to a floppy and then try to
boot the Macintosh with it and it spits it back out and returns to the "?"
Disk icon.
When I first got the machine it came with boot disks and one of them will
boot the system and it runs but I need to be able to make other disks. I
look at the disk that the 128 rejected and it does in fact contain a
"blessed" system folder and it is a 400K disk. I am confused as to
exactly why its not working.
I have an Apple 20HD (floppy port, not SCSI) on the way and I want to be
able to put software on that drive and use it but I worry about the same
general problems.
It turns out that this Mac did have a RAM upgrade and from looking at the
logic board (and in the Finder) it is reporting 512K RAM. Can I get
System 6 to run on it? If I go with an older OS how do I get the disks
made?
