What you say makes no sense at all.

Yes it is hurting. The keys in runlevel three behave differently from
the keys in runlevel 5

Can be fixed by uncommenting everything in /etc/X11/Xmodmap

Far from obvious. There should be an entry in 

  /etc/X11/wmsession.d/16fluxbox 

called custom that would point to ~/.xinitrc

So people can select that from the menu. And .desktop can point to  that
session entry as well.
