When opening an mtz in coot using --auto, coot calculates the maps using
FWT,PHWT and DELFWT,PHDELWT (aka sigma_a weighted 2Fo-Fc and Fo-Fc
maps).  Allowing for different grid point settings, this should be the
same regardless of if coot or fft is calculating the map.  Which columns
are you telling fft to use?

I'd recommend reading the documentation for fft and
refmac/phaser/whatever's calculating the FC/PHIC you want to use for
your map.
