They should look the same!
The default coot maps use labels FWT and PHWT to get the 2mFo-DFc map DELFWT and PHDELWT for the difference map.

Using the fft task allows you to do more complicated maps.

eg FHP -FP with the phase PHIC/FOM should show you any heavy atom peaks,
  DANO / PHIC/FOm will give an anomalous difference fourier etc

But if you just do an fft using FWT and PHWT that should look exactly like the coot map..
