How does glxgears run? On this desktop here (GeForce 9600 GT, I think)
I get:
glxgears: 107396 frames in 5.0 seconds = 21479.049 FPS
Coot spin test: INFO:: 22163 frames in 5.00 seconds = 4432.60 frames/sec
Coot graphics speed should be roughly proportional.

Yes, that is typical behaviour.

From "slow computer configuration" section of the manual?
http://www.biop.ox.ac.uk/coot/doc/coot.html#Slow-Computer-Configuration
Also, try the setting:
(set-display-lists-for-maps 0)
or
(set-display-lists-for-maps 0)
