Another question:

  I am not able to change the color of atoms when it displays C-alpha 
atoms/backbone, always shown in brown color.
Is there a command to change the C-atom color? (I have coot-0.9.1 EL ccp4 
running)

At least a mainchain model, I think.

Calculate -> Other Modelling Tools -> CA Zone to Mainchain

Then Use ClustalW for alignment on the "Forwards" molecule.
