As a rule of thumb, you should use one message per problem.
I use Coot 0.9.6 downloaded and installed from ccp4 package (7.1.018)
My computer is iMAC M1 apple silicon and its macOS version is Monterey
12.0.1
While using coot with phenix, I have a problem in opening map and
coordinate files
In phenix, Coot was opened well when I clicked the 'Open in Coot'
button, but no model or map has appeared.
I think the Coot path was properly set in phenix.
In this version of Coot, there are useful diagnostics written to the
terminal from which you start Coot - so read them. If you launch Coot
from another gui and can't read them - then launch Coot from a terminal
and read the same files using the file chooser.
Phenix tutorial said that might be due to the Coot installation
lacking python but when I checked it through 'coot --version' command,
it was installed with python.
Last version (maybe 0.8~?) I installed without ccp4 worked very well
with phenix.
I wrote my output of coot --version command below

That looks fine.
Also, I used drag & drop to open files in WinCoot or previous version
of coot (maybe standalone installation coot) but this version of coot
(installed from ccp4) doesn't work with drag & drop.
Maybe the same problem - what does it say in the terminal?
Are these two problems correlated?

or just originally Coot from ccp4 doesn't work with drag & drop?
That may be the case, but I have not heard of that problem before.
