Hi Paul, Thanks for the response. I essentially followed the method outlined in Rob's talk, using JLigand to generate the cif file rather than AceDrug. Coot does recognise the link (displaying it with a dotted line), but when I sphere refine the two linked residues, it essentially ignores the restraints from the cif file and tries to place the linked atoms non-bonding distance apart.
