Message status is tracked simply by renaming each message file. There's a naming convention for the actual filename of each individual message.

The ":2,S" part marks this message as seen. -rw------- 1 mrsam mrsam 5393 Dec 9 2019 '1575907505.M563625P49865V0000000000000903I0000000000288F25_0.monster.email-scan.com,S=5393:2,RS'This one was read, and replied to. A message is marked as read, replied, or unread, simply by renaming it.
As far as what was in reply to what else that's tracked in the message's headers, specifically each message's In-Reply-To and References headers.
