Which version of Mail? (Are you running OS X 10.3 or 10.4?)

Make sure you set IMAP Path Prefix under Preferences->Accounts->Advance to "INBOX".

It seems you have to do this before Mail ever downloads any data; so set up a new account; enter an invalid password to prevent it from connecting; edit the IMAP Path Prefix to be "INBOX" (no quotes); then give it a valid password. Delete your all Mail account.

And file a bug with Apple -- they should pick up the IMAP path prefix as part of logging in.
