I've been trying to figure this one out for a long time.  I'm not sure if
it got worse after I did my B18A swap.  But there seems to be a klunk
sound coming from the from passenger's side when I go over small bumps.  I
can really hear it well when I drive over a patch of cobblestones in the
parking lot where I work.  I've replaced the wheel bearing, upper/lower
ball joints, and the tie-rod end.  None of those made it any better.  My
suspension has been upgraded with GC coilovers and Tokico blue shocks.
I've made sure that the dust covers are not installed and the rubber
sleeve that goes between the coilover and shock is very tight.

I'm completely out of ideas.  Does anyone want to take a crack at this?

What about the bushings in the A-Arm?

But the problem may just be that you are hearing the lack of dampening being echoed through the chassis.  In other words, with the stock springs and shocks, both have adequate time to react to bumps in the road and absorb them.  When you go with a stiffer set of springs and shocks, they sometimes are not able to act quick enough when the road conditions get really bumpy (i.e. cobblestones...).

I don't know if this is what you are experiencing, but I thought I would toss it out there since I've had similar experiences with some of my past cars that had very stiff suspensions and a very stiff body.
