It's not even three. All of these files are read and used, at least:
gamemodes.txt
gamemodes_server.txt
cfg/gamemode_xxx.cfg
cfg/gamemode_xxx_server.cfg
cfg/autoexec.cfg
cfg/server.cfg
.. in addition to the server command line.
Explaining how it all works (what files do what and how, which ones
should not be modified, the order that they're executed, when settings
are overwritten versus when they're added, etc) to new server
administrators is certainly a challenge.
