I'd imagine they are packed into de_nuke using something like pakrat which is what you need to use to get kv files working in your workshop maps.
So your extra external file is being ignored. Not at the pc so can't confirm either way. However you can use pakrat to remove the standard kv and replace your custom one. This would have issues with clients connecting though with the wrong copy of the map and so I'd suggest you create a de_nuke_cg or something and use that.
