I think I read somewhere that it is recommended to only have _darcs
and subdirectories in the top-level directory.  Certainly this makes
it easier to pull different and unrelated things into a single repo.

In my experience it also helps with things like find etc. as you can
just give the subdirectory as the starting directory.

For me the usual contents of the top level directory has turned out to
be one of the following:

- _darcs/, one or (rarely) more subdirectories.  In the rare case
  where there are several subdirectories, they are usually almost
  completely independent, and most of the time I will use different
  repos instead.

- _darcs as well as any number of regular files.  This is a good way
  to work when you are basically just keeping around a number of notes
  and there is no need for any further structure.  In that case
  anything that only operates on files and doesn't recurse won't be
  affected by _darcs at all.  In addition I often have a naming
  convention that all file names start with the date, so 2* is also a
  simple way of excluding _darcs in my case.  (What a shame if darcs
  had been born last century!).
