One thing you could try to troubleshoot this is the following:

   * Copy the desktop icon that runs an application the behaves correctly,

   * Paste the copy back to the desktop and right click it to rename it,

   * Right click again and select Properties, then change only the
     Program Tab Cmd Line & Working entries

Check to see if cures the problem.
