Yes, I have METIS and p4est both enabled in two of my configurations and
it all works smoothly. (Here METIS is installed on the system in /usr)

If your PETSc downloads metis-4.x into
$PETSC_DIR/$PETSC_ARCH/externalpackages
please try linking deal.II to that one and see if it works. I expect it
will work very well. Please let us know how that goes.
(My petsc version downloads METIS-5.x which, for now, does not work with
deal.II).
