I had such an issue before on Debian wheezy + MATE upstream 1.6 deb packages. I highly recommend pulling in mate-notification-daemon via the meta package and removing the alternative dependency on notification-daemon.

Also: I will file a bug against notification-daemon in Debian and ask for renaming that bin:package. Because:
o It does not provide notification-daemon support to non-GNOME desktopso It bears the exact name of the virtual package notification-daemon, but does not provide
the notification-daemon functionality to other desktop shells.
