Are you sure? I actually have working pop-up notifications with
notification-daemon installed while mate-notification-daemon is not
installed on Mate.
notification-daemon removed the dbus activation file and added an
autostart file here:

But I dont know about packages in debian, and if there are differences
between wheezy and jessie
