Is this a wheezy upgrade? IIRC in wheezy, the samba package used a singel /etc/init.d/samba sysv init script, which was enabled by default. That was changed for jessie, where /etc/init.d/samba is a mere wrapper for starting all the individual daemons in one go. Maybe those symlinks /etc/rc?.d/???samba are not cleaned up on upgrades.
