Looking into aptitude logs and yes, at some point during investigation I replaced i386 version of libinput-bin with amd64 version.

I tried to reproduce the issue (with udev 243-7):

1. aptitude install libinput:i386 (conflicting with amd64 version, confirmed that I want to replace it)
2. reboot
3. test - keyboard and mouse not working in lightdm
4. aptitude install libinput:amd64 (again conflict with i386 version)
5. reboot
6. test - everything works fine
