One more addition. We never found this in our tests because we always tried upgrading from etch where jadetex was upgraded at the same time, so the .cnf file was not included in the texlive-base-bin.postinst fmtutil-sys --all run. So AFAIS the only solution to this is that we go back to the hack of NOT preloading the latex format, but including the stuff in the .ini files. Because jadetex depends on texlive-latex-base we can be sure that the respective files are already installed on the system. But then - Frank - what about files loaded from latex.ini which no reside in /etc/texmf which still have the "new" suffix ... what do you think?
