For Declude Virus, it doesn't necessarily matter what you have set up in 
IMail, just what mail you accept.  If you want to prevent scanning for 
users on the example.com domain, you would only need to use "example.com" 
if mail only comes in to "[EMAIL PROTECTED]".  If mail is also accepted 
for "[EMAIL PROTECTED]", then you would also need the mail.example.com.

Usually, you would accept mail for the domains that you have listed as 
aliases, but I wanted to point out the slight distinction.

For Declude JunkMail, it works a bit differently -- it is based on the 
official name of the domain.  The directory that you create (only one 
directory) needs to be the same as the official name, not one of the 
aliases.  For example, if you have the domain listed in IMail as 
"mail.example.com" with an alias of "example.com", you would need a 
directory \IMail\Declude\mail.example.com (and wouldn't need a directory 
using example.com).

That shouldn't normally happen.  If you send me the headers of one of the 
E-mails that was scanned twice, I might be able to get a better idea of 
what is happening.
