I have been in a similar situation. Maybe you could negotiate with them the ability to contract back to them when you leave. I managed to do that.
BTW grass is always greener etc. I have done both - been self employed, and been an employee. Both sides have positives, and both sides have negatives. If you have definite financial security as a contractor / self employed, then its brilliant, but that's not always possible. I am currently a salary slave. Luckily I am the guy in charge of IT, so have the final say on IT issues which is good, but I still have to fit in to other peoples hours and show up on time everyday etc. Being your own boss is great and would recommend it to anyone who has the chance. It can also be a PINTA. Invoicing, dealing with tax, GST, etc are all things that I can do without....
