Denemo only creates Score Layouts other than the Default Layout when you ask for particular sorts of typeset - e.g. if you click Movement in the Print View then it will create a Score Layout for that.

If you can repeat a circumstance in which it creates a layout with a few missing staffs, can you try doing it with the Score Layout window open, and discover at precisely which command this new Score Layout appears, what its name is (given in the tab) etc... If you save the score at that stage does it save it complete with the strange layout (it doesn't store default layouts, only custom ones) - if so could you send it to me (privately if it is confidential)?
