This command seems to generate the appropriate changes for me:

   find . -type d -name .svn -prune -o -type f -exec  sed -i 
's/org.apache.derby.iapi.services.sanity.SanityManager/org.apache.derby.shared.common.sanity.SanityManager/g'
 {} \;

I ran this on a clean copy of the trunk and I seem to get the right changes.
