Hello list, I can tell you what I do: I use the SQL statement that kills the whole module registration in any case where modules are not loaded properly and you can't reach the backend. Since the shop re-reads the modules from the file system in that case, that is the cleanest solution. This does not clean the configuration of the modules themselves, so you should be safe regarding that. In any case you should remember the active/inactive modules somehow. (In older shops for example by copying the text area that held this registration)
In the case where the module configuration is intact enough that you can reach the module configuration area (in newer shop versions) I use https://github.com/acirtautas/oxid-module-internals first which can troubleshoot some of the common module problems. I have installed a newer version of a module. So I have deactivated the old one, deleted the folder via ftp, gone to admin area -> modules and clicked yes (delete all files etc...). Then I have uploaded the new version but it did not let me activate it... I have of course cleared /tmp and refreshed views as well.
