Actually, we are working on customizing the workflows (for example, we
would like to release a chained-hierarchy validation for a document) and
we need the functionnality of uploading our specific xml workflow file.
I think it's a little strange to "delete" such a functionnality, because
it's powerfull. I know that we can still browse the svn history to
include the functionnality in our customized-magnolia version.
Do you have removed those functionnalities for every version of
Magnolia, or is those ones will be available in the Enterprise edition ?
In addition, I know that we can "edit" and "add" the workflow nodes to
add new specific workflows in the /modules/workflow/config/flows, but
there is still a bug here : when editing the "value" property, as the
xml file could be multi-line, the value is "reducted" to the first line.
So we can only add a one-line workflow in Magnolia. That's why, the
"upload workflow" was a good function.

No.
In our quest to simplify the Community Edition we now only release it
with a standard 4-eye workflow with currently no means to change it.
The same is true for versioning (only one previous version) and
subscribers (only one subscriber). While it may be annoying to some
already used to the previous state, it simplifies our work and enables
us to focus on shipping the final release. I am sure that this is in
the interest of the majority of people.
