It really is the only thing that makes sense. For one thing, the first backup file has no where near the 30402 spam and 7496 ham msg ids learned. Same with the second file, although it has the exact same number as the first. Can you re sa-learn --restore the first file, this time with debug turned on, capture the output and attach it. also run sa-learn --dump magic right after you do the restore and attach that information.
