Yes, the subsite needs to be rebuilt, with just the versions that are there.

But that should happen automatically when you build a release, if you're using 
the normal Eclipse update-site build, because that build does something like:

1) check-out the existing releases from svn/git from the 
dist.apache.org/.../release/... spot

2) add your new release

3) build the subsite for that set.

The part in 1) will (after you delete things) only checkout the versions that 
remain.  So the subsite will get built with only those versions remaining.
