I had a similar problem in that my duet upgraded to the latest version about a month ago but my QNAP was still at 7.3.x. In the end I had to reprogram my controller using an SD card.
Then when SSOTS had been updated to handle 7.4, I tried it on my QNAP and it works without any problems. Before upgrading I made sure my back-up disk was a correct by swapping the disk drives over so if anything went wrong I could always go back to 7.3.3.
