The code for mov123 is online and can be read easily and IIRC there is no processing of audio data except through QuickTime library calls. That said, mov123 seem to use an older supported but not preferred library interface and perhaps that is where the error is creeping in and why existing applications have no problem.
The only way to prove/disprove whether Quicktime is the issue would be to install older versions of Quicktime library and see if the problem is in all of them or not. Alternatively save the output from mov123 (i.e. no SC involved) of an audio fragment which demonstrates the hiss and compare the binary file to the mov123 output from a system where no hiss is heard.
