I've sometimes had this problem too. Macs do a good job of retaining
folder integrity (in other words, keeping the contents of a folder
intact), but it can be a problem moving them to a PC.
One way to get around the problem is to make a zip file of your folder
using Stuffit:

There's a free version for expanding stuffit files, but I couldn't find
a free version for stuffing them. It used to be called Stuffit Lite.
Maybe that went away when Allume was purchased by Smith Micro.
