More stuff to do with my iBook

Well I got muy AppleCare Play stuff today, including a nice CD that  
lets me do a scan of the coputer and such.  Anyhow, I got five errors  
on the Hard Drive scan, and it said I might want to consider backing  
up data and reformatting the drive and re-installing. :P  Well I have  
my documents stored on CD, but how do I handle the already-installed  
apps where I no longer have the disc images?

Can I just copy the folders/apps to the CD and let them burm and then  
reinstall?
