I do indeed use Safari pretty extensively everyday. What i believe is happening to you is that you're probably in grouped mode, and you need to stop interacting with a group. Often, especially when moving from control to control, VO with auto-interact with the group that contains the control. Just use VO-Shift-Up Arrow to stop interacting with that area.

Also, remember that VO, like Orca on Ubuntu with Firefox 3 Alpha, shows you a more visually accurate layout of the page. I personally prefer this. Moving with VO-Up and Down is only going to move you within the current column on pages whose formats consist of multiple columns.
