Mac users tend to keep their desktops as clear as possible. The place to keep favourite apps is the Dock, and you will find all open apps there by default. Some apps are there from the start, such as Mail, Safari, iTunes, Address Book, iCal, etc. To add an app to the Dock, open it from Applications, then go to the Dock where you will find your app at the extreme right-hand end next to the Trash, do Control- Option-Shift-m to get a contextual menu, and go down until you hear "Keep in Dock" then press Return.

As for folders, a good place to keep them is the Sidebar. To do this, select the folder you want and press Command-t. This will place the folder in the Sidebar, so you can find it quickly from any window.

Alternatively, you can put Favourites in the Sidebar then add a folder to Favourites. Select the folder and press Command-Shift-t. You will then be able to go to the Sidebar and select Favourites which, when you stop interacting with the Sidebar, will be open in the main window. To put Favourites into the Sidebar, go to your Home folder (Command- Shift-h), type l for Library, open Library and type F for Favourites, then type Command-t to put Favourites into the Sidebar.
