Sorry, I am not familiar with github, I did not understand how can I test the issue there to see if it fails? Actually this is not exotic I kept it very simple, just try to join tow tables with OneToMany/ManyToOne and none of joined coloumns should be primary, then use findBy on that coloumn in the entity that is ManyToOne to ther another. Can you replicate this?
