According to this thread: 
http://ubuntuforums.org/showthread.php?t=1261173&page=3, the problem is caused 
by Microsof'ts loopy tendency to spatter important files all over the disc, 
rather than populate from the beginning.

The guy in that thread had actually used GParted and ended up with the 
problem, but if you read all three pages, you'll see that there appears to be 
a work-round for GParted and a solution, even when it's happened.  It may well 
be that later versions of GParted have solved this anyway; this thread dates 
from 2009.

I'd still do a good backup, just in case, though
