I can confirm that directly deleting rows out of metadatavalue won't
have any negative side-effects, as log as you don't touch one of a few
core fields - dc.title and dc.date.issued. Deleting your custom fields
surely won't.

As always, make a backup of your database before any direct
modification and test extensively.
