Yes, it's all about finding a workflow that works best for you. It
always requires trying things in a few ways before you find the one
that suits you. For example, I do any changes to themes and
messages_*.xml files and even configuration foles in the deployed
directoty, but I remember to copy them immediately after running "ant
update".

I'm not really sure about that (merging). I don't think it would work
if you put it all your messages into discovery's messages.xml. But I
may be wrong. What I found out was by trial and error. You may
remember that I raised some of these issues with othere DSpace
developers in response to your email several months ago, but there's
no easy solution in sight.
