Sorry about the inaccurate first answer. I see that both the fixed JPEGFilter/BrandedPreviewJPEGFilter and your XPDF2Thumbnail use the awt libraries to manipulate bitmaps. Therefore it might be possible to apply the same fixes to XPDF2Thumbnail as were applied to the JPEG filters. Try asking Jason Sherman <[email protected]> about it, he's the author of the fixes and might be willing to do it for PDF, too.
