I have also used this feature as a todo list. I was lucky enough to loose my bookmarks once before I did that though, so I knew I had to make backups of my todo-booksmarks before I upgraded IDEA. I agree though, it's a pain!
IntelliJ, could you please investigate why bookmarks are sometimes lost when upgrading IDEA?
