Hello,

Bookmarks pointing to files, not existing anymore, are automaticaly removed.
Could this be your case?
I think that the current behaviour is not good enough. Such "invalid"
bookmarks could be handled similar to non-existing project roots: shown in
red instead of being removed. What do you think about it?
