I came around this problem with following directory-structure:

<project>
+ classes
+ src
    + subproject_1
    + subproject_2
    + ...

IDEA's project root directory points to <project>/src and the output path 
is set to <project>/classes. Therefor the classes directory isn't located 
within IDEA's project root.
