Well, the most direct approach would be a UI similar to what is offered to exclude certain compiler paths. This would be more than sufficient for my needs.
Another possibility might be to exclude duplicates when the paths for two files are identical except that one is pointing to the output directory, and the other to a source directory. In such a scenario, you would probably want to default to ignoring the output path. As this would be more complicated, I would probably not recommend this choice.
