Apparently there is a problem with Adobe Reader and Lion. I use Chrome as my main browser, but I've been using the SchubertIt PDF plug-in with Safari. It works great! Much better than Adobe. It should solve your problem.
http://www.schubert-it.com/pluginpdf/ You could also remove the Adobe plug-in so that the PDF's will open in Safari's embedded PDF viewer. Navigate to /Library/Internet Plug-Ins. You should see the AdobePDFViewerPlugin there. If you don't have one already, create a directory called Disabled Plugins. Move the AdobePDFViewPlugin there and restart Safari. Safari should then use its embedded PDF viewer instead of Adobe. You can check Safari's Help->Installed Plug-ins menu to see that Adobe is no longer included in the list of loaded plugins.. But I would opt for the SchubertIt plugin.
