Conway, From an earlier manual, there are .001 capacitors on the RF Baord at C1, C2, C9, C17, C26 and C27 in addition to the ones that do appear in the manual. For the list of .01 capacitors, add C52, C53, C55, C58, and C61. Those additions should make the numbers right.
The assembly instructions are correct, it is only the parts listing that has these omissions.
