Alright, so the key info here isn't that it unpacks all the already
processed messages, just that it seems to randomly reunpack a few.

Try this:

Collect some mail. Let emailer unpack everything. If everything didn't
unpack, quit and restart Emailer until you are satisfied that all emails
you downloaded are unpacked. Check the Temp Incoming folder, are there
any files still in it?

If there are files still in it, move them out of the Temp Incoming
folder, start Emailer. Does it unpack any more email?

What I am trying to determine here is two things. 1: is Emailer properly
deleting the Temp Incoming files after processing them. 2: Is Emailer
reporting email as new or unpacked when in fact it didn't process
anything.

I'm guessing No to both questions (ie: No emailer is not deleting the
files, and No it is not improperly reporting new email when there isn't
any... in other words, the source of the problem would be the fact that
the Temp Files aren't being deleted).

IF it turns out the Temp Files aren't being deleted, then we have to
figure out why. You say that if you copy your Emailer setup to another
computer, the problem goes away. What happens if you then take the COPY
and copy it back to the original computer where the problem exists. Does
the problem return or does it stay gone?
