My colleagues from multiaxis machines already work in that fashion. They have premeasured tools stored outside the machines and that tools could be part of any machine with the right tool holder. So the solution to your problems is a tool-manager, that knows all tools and which generates a tooltable for each job, which then gets transmitted to the cnc-controller.
