That's where you are likely wrong. The repositories are now specified in
/etc/apt/sources.list.d/debian.sources
ref:  https://wiki.debian.org/SourcesList

I have not used synaptic for years. On a new installation, there probably is 
nothing to update.
If you type sudo apt update you will get a report detailing the repositories in 
use to confirm its OK.

What is strange to me is that Debian live (the Debian installer we use) created 
both sources files.
Its possibly because we have updated sources.list as Debian live gives us a 
method to update sources via configuration files.
But we set them up in seperate sources files in /etc/apt/sources.list.d
You probably should check both files in a text editor to see if there is any 
deviations.
